  1. 1. Inferring Gene regulatory networks using Graph Neural Networks

    Master-uppsats, KTH/Genteknologi

    Författare :Sohta Makino; [2023]
    Nyckelord :Graph Attention Network; Gene regulatory Network; Transcription; Data Science; Machine learning; Genreglering; transkription; dataanalys; Inferens; maskininlärning;

    Sammanfattning : Inom beräkningsbiologin är det snabbt på väg att bli allt vanligare att ta fram genetiska regleringsnätverk (GRN). På grund av storleken på de undersökta nätverken använder många forskare maskininlärning för att härleda GRN från genuttrycksdata, vanligtvis från RNA-seq. LÄS MER

  2. 2. Capturing genes with high impact based on reconstruction errors produced by variational autoencoders

    Master-uppsats, Högskolan i Skövde/Institutionen för biovetenskap

    Författare :Utz Lovis Rieger; [2023]
    Nyckelord :;

    Sammanfattning : In this work we present a novel method to extract potential hub genes, transcription factors and regions with densely interconnected protein-protein-interaction networks from RNAseq data. To achieve this we deploy variational autoencoders, a generative machine learning framework, and extract the gene-wise reconstruction errors. LÄS MER

  3. 3. Imputing connections of random gene networks from time series data using ANNs

    Master-uppsats, Lunds universitet/Beräkningsbiologi och biologisk fysik - Genomgår omorganisation

    Författare :Sofia Andersson; [2022]
    Nyckelord :artificial neural networks; ANNs; gene regulatory networks; GRNs; imputation; gene regulatory network imputation; GRN imputation; CNNs; convolutional neural network; randomly generated networks; ternary classification; binary classification; network inference; Physics and Astronomy;

    Sammanfattning : This thesis presents the architecture of a convolutional neural network which is trained to impute the connections of randomly generated gene regulatory networks under varying amounts of regularisation. The generated gene networks are simulated from 10 different starting conditions for each set of connections in order to obtain multiple time series. LÄS MER

  4. 4. Modelling of gene regulatory and spatial mechanisms which pattern the early human neural tube

    Magister-uppsats, Lunds universitet/Beräkningsbiologi och biologisk fysik - Genomgår omorganisation

    Författare :Fredrik Bertilsson; [2022]
    Nyckelord :Biophysics; systems biology; gene regulatory networks; neural tube; isthmic organizer; midbrain-hindbrain boundary; WNT; FGF; morphogens; reaction-diffusion; finite-difference; 3D modelling; Physics and Astronomy;

    Sammanfattning : Tissue patterning during development is thought to be driven largely by gene regulatory responses to spatial gradients of molecular signals, known as morphogens. In this thesis, early patterning of the human neural tube is studied using two different gene regulatory network models. LÄS MER

    Master-uppsats, Lunds universitet/Institutionen för astronomi och teoretisk fysik - Genomgår omorganisation; Lunds universitet/Beräkningsbiologi och biologisk fysik - Genomgår omorganisation

    Författare :Ariane Ernst; [2019]
    Nyckelord :gene regulatory networks; neural tube patterning; patterning of the neural tube; dopaminergic neurons; parkinson s disease; computational modelling; stem cell; GRN; Biology and Life Sciences; Physics and Astronomy;

    Sammanfattning : Neurodegenerative diseases such as Parkinson’s can be treated with stem-cell derived specialized neurons. In order to achieve precise directed neural differentiation in vitro we need to understand the gene regulatory mechanisms behind in vivo neural tube patterning. LÄS MER
